You mean songs that the Pixies did that were covers? Or other bands covering Pixies songs? As far as Pixies performing songs written by others, this is what I can think of off the top of my head:
Head On Hang On To Your Ego Evil Hearted You Winterlong I've Been Waiting For You I Can't Forget Born In Chicago Cecilia Ann In Heaven Wild Honey Pie Watch What You're Doing (supposedly)
If there are any others I left out you may smack me like a bad, bad donkey.

That looks a little more comprehensive than mine, though I didn't include those who covered the Pixies. And those are only ones that are released on some label or other. There must be thousands of other recordings out there. I have a couple of mine, of course.
You mean you've never heard of the lost Pixies song "Pixes"? It was on their third album, "Incest on Mars." A certain band, formerly known as "Cocoa Puff and the Apple Jacks" liked it enough to change the band's name and cover the song.

A good cover of a Frank Black-era song is The Beards' "Thallasocracy". It's sung by Kim Shattuck (whose main band is The Muffs - The Beards are kind of a side-project thing). The song is on their one album, Funtown.
