Well, I always go to Books of Wonder while I'm there, but you probably wouldn't be interested in that. (It's a children's bookstore.)

definitely go to some of the microbrewery pubs. very very nice.
think the nicest of many we went to was in brooklyn - definitey worth the walk, especially when it was -10 degrees celsius outside!
cannot remember the name now, but it t'was delicious!

I lived in NY City for a short time. I can think of a couple places that I loved. If you like books, go to The Strand on 12th and Broadway. It's a huge old building full of used books (and new), and the prices aren't that bad. Also, since you are right there, you can walk around the East Village...very cool area. Then head North for Times Square. There are a lot of restaurants and shops there in the Theatre district. Cruise up a few blocks to Central Park and take a stroll...don't worry where your going...just go! The park is chock full of cool things you will just happen upon. Head on up through the park the West side to 81st. Walk 81st down 2 blocks until you hit Columbus Ave. (Christopher Walken's apartment is on 81st between Central Park West and Columbus Ave...I have pictures of his doorbell...it actually says Walken!). Once you hit Columbus on 81st, make a right. You will hit a pub called McAleer's. Get a hamburger there...it's the best in the world! Anyhow, you can do all this in a day.
